She is strictly indoors. I do have a dog, but Remi (my dog) is not allowed in Lucky's room during her out time. I live on 35 acres and my home sits in a 10 acre yard (or field) and being allergic to cats I do get the occasional mouse in the house this time of year. So a bite is a possibility. She has limbs to climb and jump on so I thought she may have punctured herself somehow.

No, those are big, not something a mouse would do. Also all of the hair loss around them... Where it is on the body and with two wounds it looks like either something like a dog picked her up and shook her, or I have seen similar on squirrels that got picked up and accidentally dropped by a hawk. Not to be too personal, but is there anyone else in the house who might have made a mistake with the no dog rule?
If not, I would start hunting in her area and figure this out because if not, it could happen again.
