I have been helping Eric via PM with dosing and finally asked our most important question - about diet. It seems his squirrel is eating mostly nuts and no blocks, and we need to help him change that.
Basically, a diet that is primarily nuts is far too low in calcium and too high in phosphorus for your squirrel. They do not live on nuts in the wild - they are only really around for a short time each year. This diet results in weak, brittle bones and since calcium is also integral to muscles being able to contract, they often will develop paralysis in the hind legs. The only wat to fix this is to fix the diet, and to spend some time over supplementing with calcium to try to get back to normal.
The emergency treatment to start boosting calcium is here:

A huge part of the treatment is replacing 99% of the nuts in her diet with a food that was specifically designed to help treat and to prevent metabolic bone disease. The food at Henrys was designed to do just that - "Henry" was a squirrel that got MBD and his Mom finally designed a food and now has a company manufacturing it. It does what nothing else on the market is going to do - it helps to actually treat the problem as well as prevent it from happening in the first place, and unlike pretty much anything available at the pet store, it TASTES GOOD and they like it.
All of these varieties are good - my squirrel particularly likes the hazelnut:

I do not know if there is any link between the respiratory issues she is having, but I do know that given your description of diet, she likely has it to some degree. You are a lot better to turn it around before you start seeing things like paralysis.
We used to see this CONSTANTLY - 9 out of 10 people coming her 10-15 years ago had squirrels with MBD. It has gotten more emphasis and there are more sites for people with squirrels, but there is a reason I try to as EVERYONE regardless of who they come here, about diet.
