My adult pair of flyers has given birth. I heard squeeking coming from the cage and when I checked I see at least 1 baby. The female is often sleeping alone the past few weeks but oddly she's allowing the male to sleep in with her the past few nights. How important is it that I separate the male?

Extremely important. The male will kill the babies.

I've got one other concern, the female is sleeping in a nesting pouch but she's put the baby in the wooden house in what looks like a little nest she made, she also put some food in there cached. She's keep an eye on the house and peeks out if I open her cage to clean it but is that normal? Imagined she would be sleeping with the baby to keep it warm.

That I am unsure of, I’ve never had flyers before but remember a lot of conversations about them. The males will kill the babies..if she isn’t staying with them it would seem odd to me but unsure of how they handle having little ones.

I took away the extra house so now she has no choice but to sleep with the baby. I managed to get a hold of two breeders and both told me not normal. I suspect she was abandoning the baby so the outlook is probably not good but we'll see what happens. I see her doing something in the house but Im not if it's baby related or grooming. trying to give her some space and not cause any more stress so only peeking from outside the cage when I happen to go past it.

Yes in New england. I think she is caring for the baby again after I left only one house. She took some polyfill in there that night and only leaves the house for a short time at night now and goes back in soon after eating and drinking. I've heard the baby squeek a few times in the box so fingers crossed it all works out.

That is GREAT NEWS! So glad she is back to caring for her baby.
I want to caution you on allowing her to bring polyfill into the nest with the babies. There are a few very sad stories on here when a small baby, especially a flyer baby got it wrapped around her toes or foot and because the strands are soooo tiny, yet sooo strong, it caused the baby to lose its limb, and if I remember correctly, the mom knew it was injured and killed it because of the injury. I don’t know if it is possible to remove the polyfill successfully, but I would try to immediately. Good luck!
