This morning our 3-4 week old baby squirrel had half solid, half diarrhea stool. Now has softer poops. Has been making the guppy like face when eating almost looking like he’s gagging at times. Also making a sound that may be a squirrel cough? It isn’t clicking and isn’t when he’s breathing but is different from his usual sounds when wanting food. He’s eating but not quite as much as usual. I just tried to feed him and he only ate half of his share.
Only antibiotic we have is Doxycycline HYC
He weighs 43.1 grams.
Any help is appreciated!

This doesn’t sound like aspiration pneumonia. Just as an FYI, you can use the doxycycline for aspiration pneumonia IF this progresses. The Clindamycin would not be used for AP.
The symptoms of AP are clicking with each breath (both awake and sleeping). You would see loss of appetite and lethargy. They become very lifeless and limp with pneumonia.
What are you feeding and how often?

Any idea what else it might be?
He’s eating FV 20/50 with added Ultraboost every 3-4 hours right now. About 5%-7% of his weight each feeding.

By the way, the "guppy mouth" thing you mentioned is something we refer to as "guppy mouth." :grin2 It is sort of a feeding seizure and nobody knows why they do it. It makes feeding really difficult. Never drop formula in the mouth when they are doing this. I pull the syringe out of the mouth and use it to tap them on the top of the head! It usually snaps them out of it until they start doing it again. Some babies never do it, some do it all the time and nobody really knows why. They aren't sick.
