I have a feeling that the same rules apply with mammals as with reptiles (which I know better). Two should not be housed together. Particularly of different species.
Mammals are WAY more social than my snakes, so I can see how those rules may be different, but different species, gah...
But I've always been curious about the outcome of my Boa Constrictor x my Emerald Tree Boa (totally possible, but a total wtf thought).

they get along really well and hate me trying to seperate them alvin the chipmunk (female) gets moody and depressed when lil bit the flying squirrel is moved and lil bit flying squirrel (male) gets moody and throws "tantrums" and cries all night (lil bit is ussually quiet alvin is the "talkative" one lil bit only "talks" when he wants extra attention or wants to play in his hampster ball lol) neither of them will eat as much as they usually do so i'm worried about spliting em up equally worried about if they have babies though not quite sure if the babies would be healthy or not alvin and lil bit share the same log rather than sleep in 1 of their 4 other nesting boxes and they've gotten attached to each other (i spoil them lol they have a REALLY big cage it's bigger than a double refridgerator lol)

So, you already have them together?

I don't think you have a problem with breeding. If they actually do consummate the relationship I would be very surprised.
If they pine for one another why separate them?

cause i am worried about them having babies and the babies having health problems due to being a mixed breed...lil bits already tried 2 consumate several times but i'm worried if they do breed if the babies will have serious health issues

I just really don't think that they would breed and produce offspring. I mean, people are still fighting about whether or not a grey/foxer cross is possible. Even after hearing that you keep yours together, I would not chance it. There is just too much of a chance that they will someday decide to fight it out, and one, or both, will end up dead.

Try keeping them in separate cages that are right next to each other. Maybe that would be enough for them not to get too lonesome. And give them lots and lots of one-on-one playtime, so they'll know that you still love them both. Perhaps they will eventually bond more with you than with each other.
There may be others on here that are more familiar with keeping them together, and I may be totally wrong in my fears. The only animals I keep in my flyer cages are guinea pigs, and they don't interact with each other at all - the guinea pigs just eat all the food that the flyers throw on the floor, and that helps keep the place clean.

I agree w/you muffinsquirrel. Perhaps you coudl look into getting them each a companion of their own species?

I say leave them. They enjoy the company of each other. If an Eastern Grey and Western Grey cannot mate then I doubt your two can. They may try.
